Default File Structure

I’d be grateful for some help with file structure.

I originally set up a site and didn’t pay too much attention to file structure. The result was I ended up with lots of files in the root directory. I’ve now reorganised into categories. So files look like

Domainname/category/file.html

My question is, if I write about category (which links to individual files), where should the file be placed and why?

Example

1. Domainname/category.html
2 Domainname/category/category.html

Having read around, I have the impression everything flows down from home in file structure. This then means I have the second example, which doesn’t seem correct.

i.e. if i do the first exmaple - category is on the same level as index.html

I hope this makes sense!
